PhD position in Scientific Computing

Parallelism in event-based models for stochastic chemical kinetics

at the Department of Information Technology, Division of Scientific Computing (TDB).

The Department of Information Technology holds a leading position in research as well as teaching at all levels. The Department has about 200 employees, including 80 senior faculty and 80 PhD students. More than 3000 students are enrolled in one or more courses annually. More info: www.it.uu.se. The work will be carried out within the Linnaeus center of excellence Uppsala Programming for Multicore Architectures Research Center (UPMARC, www.upmarc.se) and carried out in the Application performance group.

Description of the subject area: Inside living cells, biochemical processes are often described with inherent randomness in order to account for a noisy microscopic environment. A common approach for simulating such models is to perform updates to some state-variable whenever certain events happen. These typically include reaction events and molecular movements.

The holder of the position will be involved with advancing methods for efficient simulation of event-based models on modern multicore architectures. This includes, but are not limited to, aspects of high-performance computing, a certain amount of software flexibility, and numerically approximate algorithms. The research will initially be centered around the numerical software “URDME” (see www.urdme.org), freely available under the GPL-license. This software simulates a quite general event-based stochastic model such that the results are of general interest in computational physics. Qualifications required: Candidates should have a Master of Science in Scientific Computing, Computer Science, Computer Engineering, or equivalent. Experience in software development, parallel programming, programming GPUs, and performance evaluation is important.

The position is for a maximum of five years and includes departmental duties at a level of at most 20% (typically teaching) as well as course studies. You will be expected to teach in Swedish or English. Excellent skills in spoken and written English are an absolute requirement.
